I will be reassembling a cb350 twin soon and I'm not sure if there are marks on the stock parts so that I have the timing right. Will it tell me in a repair manual about the timing and stuff?

So I got the engin reassmembled at pats house yesterday so hopefully I have everything right and my engine doesn't blow up when I try to start it up. It seems to turn Over fine when I kick it and has compression from the plug holes

turn the motor over by hand, watch the intake rocker on the #1 cyl. after it closes the piston should be rising up on is compression stroke (keep the plug out so you can see it), as it reaches the top your timing marks should be aligned or very close.
This also assumes your cam timing is correct.

Well I followed all the directions in the manual. I also think if something was out of time it wouldn't turn over right when I kick it over right? Or the cam would break right?

cam timing may or may not break parts, depends on the engine and how far out you have it...you run the risk of driving the piston into an open valve
ignition timing only deals when the plug fires and will not cause parts breakage due to mechanical interference

there should also be a section in the manual how to "static time" the engine...this is done with the engine off and a test light...

K well I followed the instructions and when I kicked the engine over it felt like the air was blowing out alternately as it should.

put a compression tester on it and make sure its fine , that will more than likly tell u if the cams are right if it dont leak down,
